Pixels setting for dummies

I shoot in video, but I am actually not interested in it, and instead, capture still frame from the video in Lightroom.

I noticed that the shots I have, are only 2MP. Yet, as we know, the Spark takes 12MP pics.

Is it possible to get 12MP from a video, or do I have to use the camera setting and use the shutter instead of having the video running at all times?

The Spark shoots 1080p video which equates to a roughly 2MP image. Your only option for higher resolution is to take stills. Or upgrade to a 4K capable drone like one of the Mavics which will give you roughly 8MP per frame.
